I would like to know if it is possible to change the animation the way a window is viewed on pop up?

Unfortunately it's currently not possible to change the fade-in / fade-out transition when showing / hiding a popup since the transition is done in JavaScript instead of CSS. Please file a feature request if you would like to see this changed.
