Is it possible to create Bootstrap-based themes similar to the ones created by Bootswatch? I.e. could you build a custom Bootstrap file and then overlay the CSS on a Mendix project?

Yes you can. All the new example themes are all based on bootstrap. The best way to start is to use a example bootstrap theme and adapt it to your own needs or create one from scratch.
