I am having a database sync issue where Mendix is trying to update/remove a database object that doesn't exists anymore. Is there a way to work around this? Mendix is not proceeding to start my application.

Do you have access to the database?
It may be a dirty trick, but you could manually create the stuff that mendix tries to remove.
